I don't buy into the Kaerpernick being a distraction issue. I really don't think he would be. But there are 2 issues.

A) We don't know his contract demands, he might be pricing himself out the market.

B) More importantly. In case people hadn't noticed, he has been an absolutely terrible QB the last few years. This isn't SuperBowl Kaerpernick. This is throwing the ball 10 yards over your receivers head very hard Kaerpernick. The guy was legitimately and fairly benched for Blaine Gabbert.

For many teams he would be a downgrade at backup QB, and he would be taking a development spot from a young QB for many others

I'd also add:

C) Teams want their backup QBs to fit the same scheme the starter is running. You don't build your offense around the backup QB in case your starting QB gets injured.

Kaepernick simply doesn't fit the scheme that most teams run for their starting QB. One team that would be a good fit is Seattle where he'd be a replacement for Boykin as Wilson's backup. Pete Carroll has even admitted this week the Seahawks are considering him.
